1. To change the colors of a layer, right-click on the layer in the layer tree and choose 'View Legend.' Click on the colored symbol for a class. A color chooser will appear. Select the desired color and click 'Apply.' The layer will re-draw in the desired color. The layer may draw a little slower than when using the default color scheme. To revert to the default color scheme, choose 'Reset Layer' from the View Legend menu.
2. To change the layer ordering (for example, if you want a particular layer to be drawn on top of another layer) simply click on a layer or folder to drag it into another position in the layer tree. Layers that are higher in the layer tree will draw on top of those below it. Reloading the application (pushing your browser's refresh button) will reset the layer ordering to the default state.
